CY3 is a cell factor that has been shown to enhance the binding of fluorescence to DNA duplexes. CY3 binds to the hydrophobic region of the dsDNA, which contains regions with few hydrogen bonds and many steric interactions. The nitrogen atoms in CY3 can also promote hydrogen bonding between dsDNA molecules, and this interaction leads to an increased fluorescence signal. CY3 can be used as a fluorescent tag for DNA or RNA detection, or as a model system for studying polymerase chain reactions.
